Hide AdPemberton came in as caretaker manager in January after John Sheridan was sacked and he guided the Spireites to safety after taking over when they were five points adrift.
He was appointed on a permanent basis in September on a 12-month deal.
Pemberton’s last match in charge was Tuesday night’s 3-2 defeat to Altrincham.
His assistant, John Dungworth, will be in charge against Notts County on Saturday.

Hide AdBlues chairman, Mike Goodwin, said: “I had a meeting with John this morning and it was agreed that a change of manager would be in the best interests of the club.
“Last night’s defeat at Altrincham was bitterly disappointing and we all share the frustration voiced by supporters after being edged out in a number of games this season.
“John came in and did an impressive job during two spells as caretaker manager, prompting us to hand him the role on a permanent basis. Unfortunately, results have not gone as we all expected this season, leading to a change of manager being required.
“I would like to thank John for his hard work, honesty and integrity and wish him all the very best for the future.
